Can desktop environments effect your encoding?
 
Well I don't know if this is because i tried prereleased, kde, but when i compared my Gnome 2.4.1 to kde 3.2 when encoding a video with the same script I get 9 fps with kde and 27 fps with Gnome. I was just wondering can a desktop environment use up that much processing.

Yes it can. Type "top" on a shell, and see what the processes are consuming. On Linux, you can also use "pstree".
