There is generally no synch problem when you author DVD except if the source and audio file have the same length in minutes. The only things to verify is when the stream is an ac3 extracted from a DVD, to be sure that the correct delay has been applied.
It is not bbmpeg taht will help you to solve synch prob if ytou have one in the case of KDVD...

When you are fixing delay and also doing a color system change, I see convenient to check audio before burn any DVD, or not?
If you have a delay issue, you can fix it with bbmpeg. After that you can demultiplex your system stream or give it to the authoring sofware.
