I am working with Minority Report for use with KVCDx3 MPEG1. In DVD2AVI, I am using Force Film and saving as a project file. What setting should I use for audio?

As TMPGENc produces an out-of-sync mpg, should I only encode video in TMPGENc and mux the DVD2AVI wave file with BBMPEG to sync? The video is close to the DVD in quality after TMPGENc.

Would there be any advantage in using MPEG2 and, as the process is all "Progressive", will the output work with my progressive dvd player?

Use "demux", so that DVD2AVI "extracts" the AC3 audio

Yes, you only encode the video stream with TMPEG. Don't "Decode" the audio. "Demux" the audio and use HeadAC3he to encode to .mp2.

After I do this, can I use Predictor to fit on 2 CD's (144 minutes)? I am still trying to use Predictor. I assume I use TMPGENc to cut the final mpg into 2 parts.

Just select "Quantity" 2 in Predictor. That way, the calculations will be made for that size.
Use BBMpeg to automatically split your movie in two parts
