When I add my mpeg file to VCD Easy (after being muxed in BbMPEG) I get a message "This file require auto padding....Do want to add this file?" And then when VCD Easy is processing the bin/cue file, in the log it says, "mpeg stream will be padded on the fly...".

Is this caused by settings in BbMPEG? It doesn't seem to be doing any harm, but I am trying to understand more of what is going on.

If your bin file ends up about 11 megs larger than the mpeg file then all is well dont worry about it, if it adds 100 megs then you need to change the size value under pack options in bbmpeg from 2048 to 2324.

In Vcdeasy under the file menu check expert mode then make sure there is no tick beside "perform some mpeg compliance checks" .
