You can do this but only externaly. You'll have to demux audio from both files, and then .... wait, you want to encode as AC3 again, or recode to mp2
If you have alot free space on HD then save video streams from both files, then join them under VD to one video AVI.
Demuxed AC3 streams you can encode to AC3 or MP2 under BeSweet (AC3 only in not latest version zB 1.5). There is Open source AC3 / DTS delay corrector and cutting utility
in this doom9 thread, maybe it also joins AC3 (I've never try this), and for sure there is MP2 joiner. I try to find one

What vesrion of VD you using? Regular VD or VDMod?

This will also work on CBR mp3 files. Note - Since BeSweet v1.4, this process requires VOBInput.dll. get it from BeSweet's PlugIn Page.
