Eso que comentas suele suceder al pasar de DivX (.AVI) a MPG. La solucion es chunga, pa que lo vamos a negar, pero esos cuadraditos se puede atenuar si usas el BLOCKBUSTER en tu script. Tambien, si codificas en 352x288, te convendria usar ACP, en lugar de TOK, y usar CQ_VBR, ya que con CQ_VBR se tratan mejor los DCTBlocks (que son los cuadraditos que tu comentas).
Prueba con este script que te pongo ahora, que es de nuestro compañero CALAFAT, y usa ACP. (personalmente me va bastante bien):

NOTA : Tendras que bajarte el filtro BLOCKBUSTER de la web donde estan todos los filtros.
NOTA 2 : Tambien existe otro filtro para esos cuadraditos, creo que se llama "DCTFilter", pero no se usarlo, auque tal vez tu puedas investigar un poco y ver los parametros mas optimos
