The most simple way (or one of the easiest) that I use is to do what you've done so far.

I rip the wav audio from the avi with VDub and then I personally use BeSweet to encode to ac3 format.

TMPGEnc: safely divide the original avi and re-encode in small chunks?

While this isn't a question regarding KDVD, the solution is probably buried somewhere in TMPGEnc. I am hoping someone holds the answer...
