Avisynth and handbrake don't deinterlace in the same way. Each uses different methods. It would be useful to have MediaInfo data on each output file. If some form of pulldown is used in the original video, QTGMC is inappropriate.

Your original capture used either variable frame rate or variable audio bitrate, or both. It's possible your original source was made that way. But in any case I didn't even think it was possible to capture at variable frame rate + variable audio bitrate. The handbrake version is 8 seconds longer in duration that the video that uses a constant frame rate. I don't even know how video gets created at variable frame rates without extra effort. o mEverything in the DV-AVi stnadrd states that DV audio spec is 48KHz, but you're still capturing at the obsolete 44KHz (unless internet posting is your main objective. It won't work for DVD/BluRay/AVCHD playback, it's just for "PC formats"). Also, if you started out with VHS tape or even DVD source (both of which are 29.976 fps interlaced), how did you end up with variable frame rate progressive video that is only 29.99 fps maximum? Are you deinterlacing and dropping alternate frames? In other words, I have no idea what you're doing. Going strictly by the numbers, you have two completely different videos. But if you insist on capturing to non-standard frame rates and audio rates, you should stick with handbrake.
