How to crop and deinterlace in Hybrid?
 
After finding manually scripting on AviSynth too complicated, I decided to installed Hybrid instead. It looks appear to be a mash of all the things needed to clean up VHS capture in one software and functions via GUI.

I attempted to do a job with a HuffYUV compressed 720x576 YUY2 4:2:2 interleaved VHS capture with QTGMC deinterlace on the default VapourSynth setting and cropped out the noise edges and enlarged it to 1440x1080. I cropped Left 8, Bottom 15, Right 15 and Top 0. Although I after enlarging it to 1440x1080, I doubled the values.

I set the default container to .avi. Other than that, I haven't touch any of the other settings. When I execute the job, it done it all but the output is really tiny (like 6 kb). What am I doing wrong? I feel like I'm really close to having a workflow set up so I can upload future videos in better quality on my YouTube channel.

By doing that you are "deforming" the image.
You should:
1- mask the head switching noise at the bottom. In AviSynth it would be crop(0,0,0,-15).addborders(0,0,0,15), (I do not know with Hybrid); the frame is still 720x576
2- crop the left and the right borders by 8 pixels each. In AviSynth it would be crop(8,0,-8,0) (I do not know with Hybrid); the frame is now still 704x576
3- resize to 1440x1080

If the left and right borders are unbalanced at it appears from your numbers, you can center the imaging by shifting it to the right using crop(0,0,-4,0).addborders(4,0,0,0) before step 2.

Concerning you second question I have no idea, maybe Selur can help

Problem was a bug in Hybrid with muxing to H.264 to .avi which nowadays requires '-bsf:v h264_mp4toannexb' inside the call.
