I created bin, cue and xml file through VCDEASY, but it couldn't burn through VCDEASY. If I burn the bin & cue files through discjuggler will it keep the chapters I set in VCDEASY??

In a word Yes, the bin files are images of the vcd you created so the if you included chapters they will be there.
