I noticed that the non-interlace parameter under the advanced tab is not set in the templates for KVCD and obviously all KVCD encodes need to be non-interlaced. Does this setting matter or does it need to be set manually. I've noticed on some of my encodes that when I have re-checked it had been left as interlaced but had not affected anything.

That setting should change automatically if you load an interlaced source. Basically you load your template, then load your source. It used to be the other way around, but with the proper aspect/sizing provided by the .avs scripts generated by MovieStacker, your template settings should stay the same, even if you load the .avs again after loading your template.

That's exactly the way I do.
First load the template and set the max/min bit rate, gop, matrix, etc...
Then load the AVS source that will set frame rate, pulldown, interlace, etc...
Then manually set CQ...
