Authoring soft never do anythign on the video content,so it's not the one to blame.
Your problem is either in the player, or this strange error you have and I never had. Use pulldown.exe directly...

Be carreful !
pulldown set the flag, that's true. But this flag is to say to the _player_ to do the pulldown.
The pulldown operation is a work on the order (and number) of the frames the player...
