Logically yes!
As the muxing Audio delay/offset in the original VOB wont be included as header-value in the separated AC3.
When demuxing the VOB you will have the m2v and the ac3 ... and the Delay...

If you want to keep the AC3 as it is without reencoding you can also use AC3delayCorrector for authoring an individual DVD-R afterwards.
