Is it possible you use the final CQ result found by CQmatic in manual prediction? so you can do a batch encode... I don't know how to word this.

For sure !
As long as you do not change any parameters or anything in the script.
What I often do is : launch CQMatic in "Full process" mode. Let it find the CQ. When it finishes, it laucnhes the encode. Then stop tmpenc and add the job to the batch list !

I tried this method. but should I be closing TMPGENC - after it tried to convert the file, so cqmatic can start predicitng the next file? I tried your method and only 10 mins of the first file was encoded, but 100% of the 2nd file was encoded.

CQMatic can only predict one file at a time.
If you want to have batch capability, you must run prediction for each file, and when CQMatic is done with each, and TMPEG starts the full encode, you abort the encode process and save the batch project.
Do that for every movie you want to convert, and after you're done with all, run your full batch process.

After each prediction, right after you abort TMPEG when it started the full encode, save that as a new project.
That new project will now have the found CQ value and then add that new project to the batch list. Repeat the process for each movie.

You can save it as a project (.tpr) or as a batch encode list (.tbe)
