Choices as far as I know:

DirectShow, VFW, ReadAVS.dll

Which is best, and why would I choose one over the other?

Isn't the output of AVISynth (i.e., the served frames) just uncompressed video? If this is so, then the choice of filter in TMPGEnc shouldn't depend at all on the codec of the original video files (since AVISynth is what decodes the original video files)
