This is very weird. I have 2 halves of a movie in avi format. I cannot append in virtualdub because the audio is vbr. So i plan to encode them separately, as I usually do with such sources, then merge after the encode. Well, I saved them as projects and ran them in batch mode. The first one encoded the entire movie in one go. I mean the 2 halves as one clip. I don't know what the hell I did to change anything either. I am not complaining at all I just wish I could figure it out so that I could keep this kind of behavior going. I have not messed around with my vfapi settings in some time. I checked 3 times to make sure that the source was only halves on each part. I was not using any script at all either.

What is the name of target that you had put in each project ? the same one ?
