You missed something OR your source is REALLY corrupted. Are you sure it a an ac3 ?

I never use headac3che but it gives trouble on lot a fiels. Generally that is solve by using ac3fix before to encode into mp2.

But you should try...

I realise taht you don't tell what is the tool used for doing the ac3 -> mp2 process ! It must be the "guilty". So, what it is ?

Note: thinks about usign ac3fix also on the ac3 file before to...
