I can't say you what you are doing wrong but the ultimate solution is to encode both audio and video together with tmpgenc. Generally the result is in synch.

Just to tell you : while I was answering to you, I was doing a 3 SVCD -> 1 KVCD job.

On the end, the audio is unsynch because the original mpa extracted from the 3 mpeg2 files is 3 second shorter...
