I have the same problem, there's something about the FFMPEG ProRes codec in VirtualDub that doesn't work. Use Lagarith or HuffYUV instead - someone more knowledgable than me can specify.

For me, using a cheap USB capture dongle, it's improved greatly, specially with previewing with histograms. I don't experience any dropped frames.
