For a proper answer, we'd need a bit more info on the source file such as it's frames per second, and frame size, then we'd need to know which of the templates you are using, it could be that the template's fps and the source's do not match, and that could be what is giving you a jerky final mpeg.

Right, then I hope your are using the ntsc film template and not the standard ntsc template. Next up what kind if DVD player are you using I understand that the Apex has the same kind of probs when playing KVCD's.
The other thing you could try, is using one of the earlier templates, to see if it's the changes in the templates that are causing you problems.

It could be that you are trying to convert a divx to an mpeg2 file. In my experience at the lower bitrates the standard KVCD gives better results than the mpeg2 templates, mainly because tpmeg kicks ass with the mpeg1 format.
Have you tried the KVCD templates to see if you get the same problem with your player as you do the mpeg2's
The other thing you might want to do is up the minumum bitrate in the template settings. don't have to up it a lot just a hundred k or so that might solve the problem of the jerkiness, it could be that your player has a problem with mpeg2's at low bitrates.
