I believe Clive Tobin made good gear. This sounds like an older model. With the projector switched off, is the film gate clean and unworn? As the projector is running, is there a healthy film loop both above and below the film gate? They are the first things I would check.
A short movie upload would help clarify what you are describing. But you'd probably be better off discussing these issues on a forum specialising in movie telecine/scanning such as Cinematography.
